Hi,

I recently uploaded my game to the arcade with r171. It worked fine. But now I made small changes (didn't add any plugins or anything) and tried to reupload the game to the Scirra Arcade but with r172 and it says that it contains files not on the whitelist.

I am really confused as I've only made a few minor changes.

Yes, when you create it say no to "Create new event sheet" the select your layout in the project bar and on the properties bar on the left you should see a form name Event Sheet. Just select the one you want to use, like that you can use the same sheet for multiple layouts.
