The whole persist system is not yet complete, there's a lot to add to make it even more useful, such as zoom, selected layer, etc.

No you can't, and the saving is literally a few bytes anyway, so it wouldn't be worth it.
It's not really a format, it's more a piece of functionality which has no reason or compelling way to be compatible with any other application.

The ignoring of inserting lines if it's beyond bounds is standard Windows behavior. What is possibly necessary is a virtual list object which can be sorted and shuffled, then iterated. Until then there are many different ways to do what you want.
Perhaps it should only save when you actually save a .cap file; therefore opening other people's projects and such wouldn't save one, and it'd be confined to actual development?
If you want to set a private variable for a family sprite, then make sure it's visible (or add it) via the family manager. Then you can set it via events like any other variable.
