I just finished making a Game in Construct 2, I published it to Clay.io with in game ads. But will Clay.io in game ads still appear and pay me when I publish with CocoonJS?

I don't believe so, but it doesn't cost anything to try it :). Compile your game with Cocoon and test it out.
