Have you read the how to make an iOS web app tutorial? Did you get stuck on any particular point?

Yes, I did everything up to the Export and upload. When I exported it as a HTML 5 app, on my iPod Touch it displayed the same way as on the computer, the game was in a small box at the top with the construct ad right below it.

Have a second look at supporting multiple screen sizes, and make sure you use a fullscreen mode.
