Wow, that does look awesome and like an NES game at the same time. Awesome stuff.

At first I thought when the character jumped she left behind a sort of trail and it looked neat. Now I recognize it's from the boss' bombs. But it'd be neat if there was some jumping effect that follows the character, like how it looks in the gif.

This looks great! I loved Metroid and Ninja Gaiden. Looking forward to the full game!

This reminds a lot of Shadow Of The Ninja (Blue Shadow in the EU), which I played a lot as a kid. Man, those memories. Keep it going!

How does the map work?

Is it like a map between levels where you choose where to go/what level to play next?

Or is it mirroring the platforming where, for example, at the Geofront you will be climbing/taking an elevator upwards?

Yeah I don't think you can filter them out at all. What you can do though it mark specific things for your watch tab. But that may not suit your needs as well as just filtering out objects with no current entities in the world. :X
